Mudi will send you a mutation list.
What Mudi can
    1. Mudi detects mutations and prioritizes mutation candidates by analyzing genome re-sequencing data.
    2. Mudi also annotates the information of mutations such as gene name and amino acid change.
What you need to use mudi is
    1. Re-sequencing data of a mutant pool in pair-end fastq files.
    2. Re-sequencing data of a parent pool or a parental clone in pair-end fastq files.
To detect mutation efficiently, mudi recommends the backcrossed segregants linkage analysis. Subtraction analysis requires genome-sequencing data of parental and mutant strains.

Mudi version2: Mudi2 use references from Ensemblgenomes currest release 22 (http://fungi.ensembl.org/index.html).
Mudi2 use snpeff software(http://snpeff.sourceforge.net/) for annotation.
